Se yhdistelee elokuvamaista tarinankerrontaa yksinpelaamisen lisäksi myös 2-4 pelaajan yhteistyöpelimuodossa.

Marvelin Avengers alkaa A-Day -päivänä, jolloin Kapteeni Amerikka, Rautamies, Hulk, Musta Leski ja Thor paljastavat korkeaa teknologiaa Avengersien pääkonttorissa San Franciscossa mukaan lukien oman helikopterinsa.

Pelissä pelaaja pääsee ohjaamaan yhtä viidestä edellä mainituista supersankarista, joita myös Kostajiksi kutsutaan.

Tarinassa Kostajat julistetaan laittomiksi ja ryhmä hajoaa, kun San Franciscossa tapahtuvan hyökkäyksen aikana Kostajien terrigen-reaktorilla toimiva helikopterialus romahtaa maahan ja aiheuttaa valtavaa tuhoa.

Viisi vuotta onnettomuuden jälkeen Kostajat palaavat takaisin yhteen, kun uusi pahis uhkaa jälleen maailmanrauhaa.
